The E3 ligase COP1 promotes ERα signaling and suppresses EMT in breast cancer

Seng Chuan Tang et al.

Summary: COP1 acts as an oncogenic E3 ligase by promoting ERα signaling but also acts as a tumor suppressor candidate by preventing EMT, reflecting a dual role of COP1 in breast cancer that has sparked widespread interest in the academic community.

A gene expression biomarker for predictive toxicology to identify chemical modulators of NF-κB

Katharine L. Korunes et al.

Summary: NF-kappa B is a crucial transcription factor involved in inflammation, immune response, and oncogenesis. A gene expression biomarker predictive of NF-kappa B modulation was developed and used to screen a large dataset, identifying a set of potential chemicals that could cause toxic effects through NF-kappa B.

R-ODAF: Omics data analysis framework for regulatory application

Marcha C. T. Verheijen et al.

Summary: Despite the widespread use of transcriptomics technologies in toxicology research, the acceptance of the data for regulatory purposes is limited due to the lack of reproducibility and differences in data processing. To address this issue and enhance the credibility of the data, we propose a user-friendly pipeline called R-ODAF for analyzing raw transcriptomics data and also provide additional statistical steps to remove false positives.

A Transformative Vision for an Omics-Based Regulatory Chemical Testing Paradigm

Kamin J. Johnson et al.

Summary: This paper proposes a logic framework for using transcriptomic methods to refine and replace current toxicity testing paradigms. Four foundational principles are outlined and discussed. If substantiated, these principles will significantly reduce animal use while protecting human health, and have general applicability in the assessment of industrial chemicals and agrochemicals.

Epigenetic Alteration Shaped by the Environmental Chemical Bisphenol A

Tengfei Qin et al.

Summary: Bisphenol A (BPA) is widely used in plastic products and epoxy resins, and has been shown to have negative effects on human health, including cancer, reproductive system issues, and neurodevelopment. DNA methylation and histone modification changes associated with BPA exposure are related to various diseases and physiological processes.

High-Throughput Transcriptomics Platform for Screening Environmental Chemicals

Joshua A. Harrill et al.

Summary: This study evaluated the TempO-Seq assay for HTTr concentration-response screening of chemicals in the human-derived MCF7 cell model. A robust bioinformatics pipeline was developed using open-source tools, along with a novel gene expression signature-based concentration-response modeling approach. Analysis showed highly reproducible differential gene expression signatures, along with in vitro transcriptional biological pathway altering concentrations closely aligned with previous high-throughput screening assays.

Development and validation of the TGx-HDACi transcriptomic biomarker to detect histone deacetylase inhibitors in human TK6 cells

Eunnara Cho et al.

Summary: The researchers developed and assessed a transcriptomic biomarker of histone deacetylase inhibition (HDACi) to accurately classify 20 reference compounds and 11 additional compounds, including 3 non-HDACi epigenotoxicants. The biomarker showed promising specificity toward HDACi, increasing the diversity of tools available for mode of action analysis of toxicants using gene expression profiling.

Transcriptomic pathway and benchmark dose analysis of Bisphenol A, Bisphenol S, Bisphenol F, and 3,3′,5,5′-Tetrabromobisphenol A in H9 human embryonic stem cells

Vian Peshdary et al.

Summary: Research suggests that BPA, BPF, and BPS have similar potencies in inducing transcriptional changes and perturb many of the same pathways. TBBPA, on the other hand, exhibits much lower potency. All bisphenols impact gene expression in these cells, albeit at concentrations well above those observed in estrogen-positive cells.

A Gene Expression Biomarker Predicts Heat Shock Factor 1 Activation in a Gene Expression Compendium

Patrick W. Cervantes et al.

Summary: The US EPA developed a tiered testing strategy utilizing high-throughput transcriptomics to identify molecular targets of environmental chemicals. A gene expression biomarker was used to predict chemical activation of HSF1, showing promising results in accurately identifying HSF1 activators. This approach could potentially be used to identify environmentally relevant chemical HSF1 activators in large data sets.

Potency Ranking of Per- and Polyfluoroalkyl Substances Using High-Throughput Transcriptomic Analysis of Human Liver Spheroids

Anthony J. F. Reardon et al.

Summary: This study aimed to compare the potencies of different PFAS in human liver microtissues, with findings suggesting that longer-chain PFAS are more likely to induce gene expression changes and have lower transcriptional BMCs. The high-throughput transcriptomic and bioinformatic analyses support the efficiency of NAMs in assessing the effects of PFAS. These findings improve understanding of PFAS health effects and will aid in human health risk assessment read-across.

What Does CLARITY-BPA Mean for Canadians?

Lindsay D. Rogers

Summary: Bisphenol A is widely used in polycarbonate plastics, food and beverage tins linings, and shopping receipts. Research shows that exposure at environmentally relevant doses causes endocrine disruption. Therefore, there is a need for revised risk assessments in Canada.
