Skimming for barcodes: rapid production of mitochondrial genome and nuclear ribosomal repeat reference markers through shallow shotgun sequencing

Mykle L. Hoban et al.

Summary: DNA barcoding is crucial for conservation and biodiversity research, but existing reference databases are incomplete. Genome skimming, a cost-effective method, can generate complete mitochondrial and common nuclear DNA barcoding loci for multiple species simultaneously, facilitating the completion of barcode reference databases for marine fishes.

The complete mitochondrial genome sequence of Oryctes rhinoceros (Coleoptera: Scarabaeidae) based on long-read nanopore sequencing

Igor Filipovic et al.

Summary: The coconut rhinoceros beetle is a severe and invasive pest of coconut and other palms, and the biocontrol agent OrNV has successfully suppressed its populations for decades. This study reports the complete circular sequence and annotation of the CRB mitogenome, which will aid in the development of a molecular toolset for managing this pest. Phylogenetic analysis confirmed the high quality of the O. rhinoceros mitogenome sequence and annotation.

A workflow for the relative quantification of multiple fish species from oceanic water samples using environmental DNA (eDNA) to support large-scale fishery surveys

Ana Ramon-Laca et al.

Summary: This study optimized an eDNA isolation method and developed a species-specific multiplex qPCR assay for simultaneous detection and quantification of marine fish species. The assay showed high sensitivity and specificity, with Pacific hake detected in 44% of the samples. The workflow supports large-scale at-sea sampling efforts and demonstrates high DNA extraction efficiency and reliability.

Estimating the genetic diversity of Pacific salmon and trout using multigene eDNA metabarcoding

Kevin Weitemier et al.

Summary: Genetic diversity is crucial for species conservation and management, and this study analyzed mitochondrial genetic diversity in four Oncorhynchus species using multigene metabarcode sequences. Variations in genetic diversity were found among species, with unique haplotypes present in certain regions. Characterizing genetic diversity at multiple loci provides essential information for conservation efforts and genetic management.

Methodology of fish eDNA and its applications in ecology and environment

Shuping Wang et al.

Summary: Fish environmental DNA (eDNA) studies have advanced significantly over the past decade, providing valuable insights for monitoring fish populations. Despite existing reviews on eDNA, a systematic review on methodology and applications of fish eDNA in ecology and environment is lacking. This review presents a comprehensive analysis of fish eDNA literature, discusses relevant experiments, and highlights the potential impact of eDNA technology on global conservation efforts.

Are well-studied marine biodiversity hotspots still blackspots for animal barcoding?

Francesco Mugnai et al.

Summary: The study presents the current status of marine animal species globally, comparing data from the past decade and identifying disparities in COI barcoding coverage between different geographic regions and phyla. Barcoding coverage varies among different Large Marine Ecosystems and phyla, with some phyla like Porifera, Bryozoa, and Platyhelminthes being underrepresented compared to others. The increase in barcoded marine species from 9.5% to 14.2% over the past decade highlights the need for concrete collaborative efforts to expand animal barcoding libraries in the marine realm for the future.
