AlphaPeptDeep: a modular deep learning framework to predict peptide properties for proteomics

Wen-Feng Zeng et al.

Summary: Machine learning and deep learning are becoming increasingly important in MS-based proteomics. AlphaPeptDeep is a modular Python framework built on PyTorch that can learn and predict peptide properties. It features a model shop that allows non-specialists to create models easily. AlphaPeptDeep can also predict sequence-based properties and performs well in predicting retention time, collisional cross sections, and fragment intensities.

Improved SILAC Quantification with Data-Independent Acquisition to Investigate Bortezomib-Induced Protein Degradation

Lindsay K. Pino et al.

Summary: The study presents a workflow combining SILAC and DIA-MS using free software, showing that DIA achieves similar peptide detection numbers as DDA but with improved quantitative accuracy and precision for SILAC by an order of magnitude. Application of SILAC-DIA-MS to determine protein turnover rates reveals more sensitive protein turnover models and identifies known proteins degraded by the ubiquitinproteasome pathway, as well as proteins with slower turnover rates implicated in invasive breast cancer. The improved quantification from DIA is expected to make SILAC-based experiments like protein turnover more sensitive.

Ultra-fast proteomics with Scanning SWATH

Christoph B. Messner et al.

Summary: The Scanning SWATH method accelerates mass spectrometric duty cycles to yield quantitative proteomes in combination with short gradients and high-flow chromatography, increasing precursor identifications by approximately 70% compared to conventional methods. This approach has been successfully demonstrated in drug mode-of-action screening and plasma proteomics studies, capturing the mode of action of specific drugs and identifying new biomarkers associated with COVID-19 severity. These results demonstrate significant acceleration and increased depth in fast proteomic experiments, facilitating proteomic drug screens and clinical studies.

Trapped Ion Mobility Spectrometry and Parallel Accumulation-Serial Fragmentation in Proteomics

Florian Meier et al.

Summary: The recent development of TIMS coupled to TOF mass analysis, particularly the PASEF operation mode, offers advantages in sequencing speed and sensitivity. By synchronizing ion release with downstream precursor selection, PASEF can increase the number of peptide fragment ion spectra obtained while maintaining sensitivity. The correlation between ion mobility and mass, as well as the ability to predict collisional cross section values based on peptide sequences, make TIMS quadrupole TOF PASEF a powerful platform for proteomics and beyond.
