Cancer statistics, 2022

Rebecca L. Siegel et al.

Summary: Each year, the American Cancer Society compiles data on cancer occurrence and outcomes in the United States. The latest data shows that breast and prostate cancer progress has stagnated, while lung cancer has shown improvements in survival rates. Lung cancer incidence for advanced disease has declined while localized-stage rates have increased, resulting in higher survival rates. Mortality patterns align with incidence trends, with lung cancer deaths declining rapidly, breast cancer deaths slowing, and prostate cancer deaths stabilizing.

The breast pre-cancer atlas illustrates the molecular and microenvironmental diversity of ductal carcinoma in situ

Daniela Nachmanson et al.

Summary: The progression of Breast Ductal Carcinoma In Situ (DCIS) is influenced by microenvironmental and molecular factors, which are not well understood. This study analyzed multiple microdissected regions from 39 cases and characterized the mutational, transcriptional, histological, and microenvironmental landscape. Genetic divergence increased with physical distance and phenotypic and subtype heterogeneity was associated with underlying genetic heterogeneity. The study also identified an immune escape state with histological and molecular features located preferentially at DCIS regions.

Efficient phasing and imputation of low-coverage sequencing data using large reference panels

Simone Rubinacci et al.

Summary: GLIMPSE is a new method for haplotype phasing and genotype imputation of low-coverage sequencing datasets, showing remarkable performance across different coverages and human populations. This method achieves genome imputation at a cost lower than US$1, outperforming other methods and improving imputation accuracy over the full allele frequency range. The study indicates the promising potential of low-coverage imputation and suggests a paradigm shift in the design of future genomic studies.

Summary: The TOPMed program aims to study the genetic architecture and biology of heart, lung, blood, and sleep disorders to improve diagnosis, treatment, and prevention of these diseases. Resources include a variant browser, genotype imputation server, and genomic and phenotypic data available through dbGaP. The study detected a large number of rare genetic variants, providing insights into mutation processes and recent human evolutionary history.

Constructing germline research cohorts from the discarded reads of clinical tumor sequences

Alexander Gusev et al.

Summary: We developed a framework for inferring germline variants from tumor panel sequencing, demonstrating high to moderate accuracy for imputed common variants, genetic ancestry, polygenic risk scores, and individual HLA alleles. Our approach showcases the feasibility and utility of utilizing targeted tumor sequencing to build rich germline research cohorts, enabling the study of relationships between genetic ancestry, polygenic risk, and tumor characteristics that could not be studied with conventional on-target tumor data. We provide our analysis pipeline publicly to facilitate this effort.

Risk of Late-Onset Breast Cancer in Genetically Predisposed Women

Nicholas J. Boddicker et al.

Summary: This study identified the prevalence of germline pathogenic variants (PVs) in established breast cancer predisposition genes in women over age 65 years. It found that women with PVs in BRCA1, BRCA2, and PALB2 have an increased risk of breast cancer. The study suggests that genetic testing should be considered for women diagnosed with triple-negative or ER-negative breast cancer, and MRI screening may be beneficial for women over age 65 with certain PVs.
