Out of the Himalaya-Hengduan Mountains: Phylogenomics, biogeography and diversification of Polygonatum Mill. (Asparagaceae) in the Northern Hemisphere

Summary: This study used whole-plastome data to investigate the origin, evolution, and geographic distribution of Polygonatum. The results show that Polygonatum originated in the Himalaya-Hengduan Mountains region during the early-Miocene and expanded to other regions during the mid-Miocene, driven by tectonic activities, climatic changes, and monsoon intensification. The decrease in dysploidy, karyotype change, and polyploidization in Polygonatum are associated with its diversification and colonization of new ecological niches.

Plastid and mitochondrial phylogenomics reveal correlated substitution rate variation in Koenigia (Polygonoideae, Polygonaceae) and a reduced plastome for Koenigia delicatula including loss of all ndh genes

Summary: Koenigia, a genus proposed by Linnaeus, has a contentious taxonomic history. The relationships among species and the circumscription of the genus relative to Aconogonon remain uncertain. In this study, genome skimming was used to explore the phylogenetic relationships of Koenigia and to establish the timing of major evolutionary diversification events. The results showed that K. delicatula has lost functional copies of certain genes and has gene rearrangements in its plastome. The conflicting relationships among plastome and mitochondrial trees and among gene trees complicate the circumscription of Koenigia, which may be due to rapid diversification within a short period of time. Furthermore, the study revealed correlated variation in substitution rates among Persicarieae species, suggesting a shared underlying mechanism promoting evolutionary rate variation in both organellar genomes. The divergence of K. delicatula from other Koenigia species may be associated with climatic events and the uplift of certain geographical areas.

By analyzing DNA sequences from both nuclear ribosomal internal transcribed spacer (nrITS) and five plastid genome regions, researchers reconstructed the phylogeny of Calligonum and detected phylogenetic incongruence between nrITS and plastid DNA trees. Divergence time dating based on nrITS suggested that Calligonum species began diversification around 3.46 million years ago. Future studies using next generation sequencing methods and denser taxonomic sampling may provide further insight into the evolutionary history of this genus.
