Free Energy Landscapes, Diffusion Coefficients, and Kinetic Rates from Transition Paths

Karen Palacio-Rodriguez et al.

Summary: This study focuses on constructing accurate mathematical models of complex system dynamics on a collective variable by using a simple and effective algorithm to estimate parameters from out-of-equilibrium molecular dynamics trajectories. By maximizing model likelihood based on short-time propagator expressions, the approach reconstructs thermodynamics and kinetics of activated processes such as free energy landscapes, diffusion coefficients, and kinetic rates. Compared to existing enhanced sampling methods, this method directly utilizes short unbiased trajectories at a competitive computational cost.

Biotinylation Eliminates the Intermediate State of Top7 Designed with an HIV-1 Epitope

Ronaldo Junio de Oliveira

Summary: This study investigated the grafting of the HIV-1 broadly neutralizing antibody epitope 2F5 into the Top7 protein scaffold. It was found that the grafted protein precipitates during storage, unlike its biotinylated version which remains soluble. Molecular dynamics revealed that biotinylation eliminates the intermediate state and induces a cooperative folding. The findings contribute to the prediction of stable and soluble scaffold-epitopes for the development of novel therapeutic and diagnostic platforms.

Anomalous diffusion, aging, and nonergodicity of scaled Brownian motion with fractional Gaussian noise: overview of related experimental observations and models

Wei Wang et al.

Summary: This study investigates the impact of a time-dependent diffusion coefficient on the ergodic and statistical characteristics of fractional Brownian motion (FBM). The results reveal that the time-dependence of the diffusion coefficient leads to nonergodic behavior and maintains a Gaussian distribution for particle displacements. The study also discusses the application of the FBM-SBM amalgamated process in the analysis of single-particle-tracking (SPT) data.

Small Neutral Crowding Solute Effects on Protein Folding Thermodynamic Stability and Kinetics

Vinicius G. Contessoto et al.

Summary: Molecular crowding is a common phenomenon in biological systems, affecting protein folding and stability. The presence of neutral agents at low volume fractions can alter protein stability and folding kinetics. The influence of crowders can lead to changes in the folding route of proteins and potentially impact non-native contacts.

The biotin interference within interference suppressed immunoassays

Payam Kabiri et al.

Summary: False laboratory findings due to biotin supplementation have raised concerns about the safety of immunoassays. Two experiments suggest that biotin interference in laboratory findings is probable, with falsely elevated test results occurring more frequently than falsely low results. Laboratories, medical staff, and patients must be aware of the potential for biotin interference, and further review of interference suppression methods may be necessary for test manufacturers like Roche Diagnostics.

Single molecule force spectroscopy reveals the context dependent folding pathway of the C-terminal fragment of Top7

Jiayu Li et al.

Summary: Top7 is a de novo designed protein with atomic level accuracy that shows a non-cooperative folding process and involves various folding intermediate states. Fragments of Top7 can fold independently in isolation, but their folding pathways are influenced by interactions with neighboring sequences. This context-dependent folding behavior highlights the importance of intra-chain interactions in shaping the folding landscape of Top7, which may have implications for the design of novel proteins.
