Understanding dynamics in coarse-grained models. II. Coarse-grained diffusion modeled using hard sphere theory

Jaehyeok Jin et al.

Summary: The first paper of this series demonstrated the scalability of excess entropy for both fine-grained and coarse-grained systems. However, a more precise determination of the scaling relationship was not possible due to its semi-empirical nature. In this second paper, an analytical scaling relation for excess entropy is derived for bottom-up coarse-grained systems. By constructing effective hard sphere systems at the single-site resolution, the dynamics and excess entropy of the target coarse-grained systems can be accurately approximated.

Bottom-up Coarse-Graining: Principles and Perspectives

Jaehyeok Jin et al.

Summary: Large-scale computational molecular models provide a means to study the influence of microscopic details on macroscopic behavior, helping us understand the properties of real-world materials and complex systems. However, simulations can be expensive and pose obstacles. By establishing a connection between microscopic details and intermediate scale behavior, systematic coarse-grained techniques can transfer hypotheses from small-scale systems to larger ones of interest.

A new one-site coarse-grained model for water: Bottom-up many-body projected water (BUMPer). II. Temperature transferability and structural properties at low temperature

Jaehyeok Jin et al.

Summary: This study focuses on constructing a Bottom-Up Many-Body Projected Water (BUMPer) CG model to understand the behavior of water at low temperatures. The embedded three-body interaction in BUMPer plays a crucial role in capturing ice growth at the ice/water interface. By creating temperature transferable BUMPer models, the issue of transferability in CG models is effectively addressed, while predicting structural anomalies in water.

A new one-site coarse-grained model for water: Bottom-up many-body projected water (BUMPer). I. General theory and model

Jaehyeok Jin et al.

Summary: Water is a crucial molecule and constructing precise coarse-grained water models is a high priority in computer simulations. A new statistical mechanical theory has been proposed to effectively project many-body interactions onto pairwise basis sets, balancing computational efficiency with higher-order interactions in the model. The Bottom-Up Many-Body Projected Water (BUMPer) model improves upon existing CG water models by accurately recapitulating pair correlation functions and three-body distributions while maintaining reduced computational cost.

The interplay between memory and potentials of mean force: A discussion on the structure of equations of motion for coarse-grained observables

Fabian Glatzel et al.

Summary: The underdamped, non-linear, generalized Langevin equation is widely used in modeling coarse-grained dynamics of soft and biological materials. This study highlights the importance of approximations in obtaining the equation from microscopic dynamics and discusses the implications on memory terms and fluctuation-dissipation relations. It shows that the commonly used structure with a potential of mean force, a linear memory term, and a related fluctuating force is not exact and cannot always be derived as a controlled approximation.

Constructing many-body dissipative particle dynamics models of fluids from bottom-up coarse-graining

Yining Han et al.

Summary: Mesoscopic models of fluids have been widely used to study complex organization and transport phenomena beyond the molecular scale since the 1990s, but the underlying microscopic foundation of these models is not well defined. This paper aims to build a systematic connection using bottom-up coarse-graining methods and successfully derive equations of motion for many-body dissipative particle dynamics type. Through these new developments, a new avenue for constructing direct bottom-up mesoscopic models that bridge the meso- and macroscopic physics is opened.

Systematic coarse-graining of epoxy resins with machine learning-informed energy renormalization

Andrea Giuntoli et al.

Summary: This study successfully addressed the challenge of capturing the effects of chemical composition and degree of crosslinking on the properties of thermoset polymers using a coarse-graining approach and surrogate models. The developed methodology provides an efficient way for large-scale investigations of the dynamics and mechanics of epoxy resins with chemistry-specific considerations, showing excellent agreement between all-atom and CG predictions.

Introducing Memory in Coarse-Grained Molecular Simulations

Viktor Klippenstein et al.

Summary: Preserving the correct dynamics at the coarse-grained (CG) level is crucial in soft matter simulation, with efforts focused on establishing a connection between CG and fine-grained (FG) dynamics based on statistical mechanics approaches. Successful attempts include CG models based on the Mori-Zwanzig (MZ) theory, resulting in generalized Langevin equations (GLE) that closely preserve FG dynamics. This review discusses recent studies in constructing and simulating systematic CG models based on GLE, while also exploring physical effects of memory and highlighting future challenges and directions.
