Deciphering microbial gene function using natural language processing

Summary: In this study, the authors propose a concept to reveal the function of uncharacterized genes using deep learning methods adopted from natural language processing. By repurposing NLP algorithms to model gene semantics, they are able to predict functional categories for genes and demonstrate the potential of combining microbial genomics and language models to discover gene functions in microbes.

Summary: The study utilized the strategy of Adaptive Laboratory Evolution (ALE) to implement a flexible and automated framework for long-term cultivation experiments on the environmental bacterium Pseudomonas putida. Through analyzing genomic changes, the study revealed the importance of RNA polymerase in controlling overall physiological conditions during the metabolism of a new carbon source.
