Systematic evaluation and optimization of protein extraction parameters in diagnostic FFPE specimens

Franz F. Dressler et al.

Summary: This study systematically investigated various parameters for protein extraction from FFPE tissue and found that commercially available extraction buffers were not ideal, and on-slide extraction did not improve the extraction efficacy. Additionally, temperature and exposure duration were key factors affecting antigen retrieval. By optimizing preanalytical protein extraction, the accuracy of protein extraction can be improved while reducing time and costs.

Long-term stability predictions of therapeutic monoclonal antibodies in solution using Arrhenius-based kinetics

Drago Kuzman et al.

Summary: This study successfully predicted the long-term stability of multiple monoclonal antibody formulations using accelerated stability studies and a first order degradation kinetic model, demonstrating improved robustness, speed, and accuracy in stability prediction. The model was validated through evaluation of stability data from various mAbs, contributing towards the development and refinement of regulatory landscape for extrapolation of biologics.

Quantitative protein profiling of phenobarbital-induced drug metabolizing enzymes in rat liver by liquid chromatography mass spectrometry using formalin-fixed paraffin-embedded samples

Hirofumi Yamauchi et al.

Summary: Administration of a compound can induce drug-metabolizing enzymes (DMEs) in the liver. The LC/MS technology can effectively evaluate the induction effect of this activity, with a good correlation between FFPE samples and fresh frozen samples in protein expression levels, indicating that LC/MS analysis using FFPE samples is as effective as using frozen samples for detecting DME induction.

Protein Extraction From FFPE Kidney Tissue Samples: A Review of the Literature and Characterization of Techniques

Maria Garcia-Vence et al.

Summary: Tissue biopsies from patients are often FFPE-treated for long-term storage, which introduces crosslinks in proteins to improve stability. While these samples are suitable for immunohistochemical analysis, the crosslinks complicate protein extraction, necessitating specific protocols for different tissues to obtain high-quality proteins.

Quantitative Analysis of Tyrosine Phosphorylation from FFPE Tissues Reveals Patient-Specific Signaling Networks

Ishwar N. Kohale et al.

Summary: This study presents a highly sensitive method for analyzing pTyr signaling networks from small amounts of FFPE tissue, enabling in-depth insights into patient tumors. The findings suggest that FFPE tissues preserve pTyr signaling characteristics in tumors, indicating potential for personalized therapies.

Summary: This study evaluated the feasibility of (phospho-)proteomics on FFPE lung tissues, comparing protein extraction protocols and successfully acquiring a deep (phospho-)proteome. The study also investigated the impact of pre-analytical variables on protein extraction efficiency and proteome coverage, ultimately providing guidelines for different proteomic methods and applications.
