Bat coronaviruses related to SARS-CoV-2 and infectious for human cells

Sarah Temmam et al.

Summary: SARS-CoV-2-like bat viruses that are potentially infectious for humans circulate in Rhinolophus spp. in the Indochinese peninsula, and they can enter human cells through the hACE2 pathway, indicating the need for further understanding of the origin of the epidemic.

First Case of Lethal Encephalitis in Western Europe Due to European Bat Lyssavirus Type 1

Beatrice Regnault et al.

Summary: This study reported a fatal case of European bat lyssavirus type 1a infection in a 59-year-old patient who died from encephalitis. The virus was detected in autopsy samples using NGS technology, highlighting the risk of virus transmission from bat exposure, and emphasizing that individuals not vaccinated against rabies should avoid direct interactions with bats.

The virome of Rhipicephalus, Dermacentor and Haemaphysalis ticks from Eastern Romania includes novel viruses with potential relevance for public health

Bianca Elena Bratuleanu et al.

Summary: This study investigated the virome of ticks collected from less studied regions of Romania and identified viruses potentially relevant for human and animal health. The findings contribute to the understanding of virus diversity in Eastern Europe and lay a foundation for further studies on tick-borne viruses.

Detection of Phenuiviridae, Chuviridae Members, and a Novel Quaranjavirus in Hard Ticks From Danube Delta

Bianca Elena Bratuleanu et al.

Summary: Ticks play a role in transmitting various pathogens, and a newly identified quaranjavirus-like virus, Cataloi tick quaranjavirus (CTQV), has been found in ticks in Southern Romania. Phylogenetic analyses show that CTQV is related to tick-borne viruses associated with iguanas, small ruminants, seabirds, and penguins. Further investigations are needed to determine its infectivity and pathogenicity against vertebrates.

Identification of Umbre Orthobunyavirus as a Novel Zoonotic Virus Responsible for Lethal Encephalitis in 2 French Patients with Hypogammaglobulinemia

Philippe Perot et al.

Summary: The study identified Umbre arbovirus in the brain tissue of two immunocompromised patients, representing a previously unidentified orthobunyavirus in humans. In addition, viral sequences related to the virus were found in mosquitoes in southern France, indicating the presence of similar arboviruses in Europe and their potential public health impact.

Recommendations for the introduction of metagenomic high-throughput sequencing in clinical virology, part I: Wet lab procedure

F. Xavier Lopez-Labrador et al.

Summary: Metagenomic high-throughput sequencing (mHTS) is a universal pathogen detection technique for determining DNA/RNA sequences, still in its early stages of clinical application. To support the development and standardization of mHTS procedures for virus diagnostics, the European Society for Clinical Virology (ESCV) has established the Network on Next-Generation Sequencing (ENNGS).

Deep Impact of Random Amplification and Library Construction Methods on Viral Metagenomics Results

Beatrice Regnault et al.

Summary: Clinical metagenomics is a broad-range detection method for pathogens, but faces the challenge of low pathogen load compared to host nucleic acids. Solutions include increasing sequencing depth or enriching viral genomes. Optimized random amplification is shown to be effective for library construction when nucleic acid amounts are insufficient.

Recommendations for the introduction of metagenomic next-generation sequencing in clinical virology, part II: bioinformatic analysis and reporting

Jutte J. C. de Vries et al.

Summary: Metagenomic next-generation sequencing (mNGS) is an untargeted technique for determining microbial DNA/RNA sequences in patients with infectious syndromes. The European Society for Clinical Virology (ESCV) Network on Next-Generation Sequencing (ENNGS) aims to support the development and standardization of mNGS procedures for virus diagnostics, by bringing together professionals to share methodologies and experiences. This manuscript provides practical recommendations for the bioinformatic analysis of mNGS data and reporting of results to clinicians, building on previous guidelines published by ENNGS.
