Cryptic and abundant marine viruses at the evolutionary origins of Earth's RNA virome

Ahmed A. Zayed et al.

Summary: This study expands Earth's RNA virus catalogs and their taxonomy, investigates their evolutionary origins and marine biogeography, and reveals the need for substantive revisions of taxonomy for RNA viruses. The efforts provide foundational knowledge critical to integrating RNA viruses into ecological and epidemiological models.

Auxiliary Metabolic Gene Functions in Pelagic and Benthic Viruses of the Baltic Sea

Benedikt Heyerhoff et al.

Summary: Marine microbial communities need to be highly adaptive to cope with various ecosystem fluctuations. This study reveals the presence of auxiliary metabolic genes (AMGs) in marine viruses, suggesting their role in supporting host metabolism and enhancing virus fitness. Analysis of publicly available metagenomes from the Baltic Sea shows that AMGs are predominantly found in the genomes of Myoviridae and perform functions such as protecting viruses from degradation by their hosts.

Cellular life from the three domains and viruses are transcriptionally active in a hypersaline desert community

Gherman Uritskiy et al.

Summary: Microbial communities in high-salt environments exhibit unique transcriptional adaptations to local conditions, as shown in extremophile communities in the Atacama Desert. The novel Dolichomastix algae, the most active community member despite being outnumbered by Cyanobacteria, was found to play a significant role in photosynthesis. Additionally, previously unknown halophilic viruses with transcriptional activity indicative of host infection were characterized in this study.

Rock structure drives the taxonomic and functional diversity of endolithic microbial communities in extreme environments

Emine Ertekin et al.

Summary: Endolithic microbial communities in gypsum rocks in the Atacama Desert exhibit higher taxonomic and functional diversity in fragmented substrate architectures, despite lower water availability. This is linked to community connectedness and niche differentiation, with populations adapting to unique micro-habitats through modulation of carbon and energy acquisition strategies. The microbial populations also encode potential pathways for anoxygenic phototrophy and atmospheric hydrogen oxidation as supplemental energy sources.

clinker & clustermap.js: automatic generation of gene cluster comparison figures

Cameron L. M. Gilchrist et al.

Summary: Genes involved in biological pathways are often found in gene clusters, and comparing these clusters can provide valuable insights into their function and evolutionary history. To simplify the tedious process of comparing and visualizing gene cluster similarity, a Python tool called clinker and a companion JavaScript library called clustermap.js have been developed to automatically generate accurate, interactive, publication-quality gene cluster comparison figures from sequence files.

CheckV assesses the quality and completeness of metagenome-assembled viral genomes

Stephen Nayfach et al.

Summary: CheckV is an automated pipeline for identifying closed viral genomes, estimating completeness of genome fragments, and removing host-related regions. By comparing sequences with a large database of complete viral genomes, CheckV assesses the quality of viral genomes assembled from metagenome data. Removing host contamination improves the accurate identification of auxiliary metabolic genes and interpretation of viral-encoded functions.

Viruses and Their Interactions With Bacteria and Archaea of Hypersaline Great Salt Lake

Bishav Bhattarai et al.

Summary: This study elucidates the diversity of viruses and describes virus-host interactions in GSL sediments along a salinity gradient. The results demonstrate that salinity along with the concentration of organic carbon and inorganic nutrients governs the viral, bacterial, and archaeal diversity in this habitat. Identification of auxiliary metabolic genes for photosynthesis, carbon fixation, formaldehyde assimilation, and nitric oxide reduction sheds light on the roles played by GSL viruses in global biogeochemical cycles.
