A novel transposable element-based authentication protocol for Drosophila cell lines

Summary: This study developed a PCR-based next-generation sequencing protocol to identify Drosophila cell lines using transposable element insertions as markers. The results showed that the protocol can reliably identify different cell lines, and there is minimal change in the genome-wide distribution of transposable element families after 50 cell passages.

Transposon activity, local duplications and propagation of structural variants across haplotypes drive the evolution of the Drosophila S2 cell line

Summary: By studying the genome structure of the Drosophila melanogaster cell line S2-DRSC, it was found that repetitive sequence insertions or deletions were the most common structural variants, followed by local sequence duplications. The nucleotide-level haplotypes were highly similar but structurally different. The study also discovered that transposable element insertions and local duplications are common in other Drosophila cell lines.

Novel quality metrics allow identifying and generating high-quality assemblies of piRNA clusters

Summary: The article introduces novel quality metrics that assess the complete assembly proportion of piRNA clusters, the quality of the assembled clusters, and whether the assembly captures the TE landscape of an organism. Using an optimized approach, reliable assemblies of piRNA clusters were provided for two Drosophila melanogaster strains. These metrics were also extended to humans and Arabidopsis thaliana to demonstrate the general applicability of the approach.

Ongoing transposition in cell culture reveals the phylogeny of diverse Drosophila S2 sublines

Summary: This study sequenced the genomes of 25 sublines of Drosophila S2 cells and found that transposable element insertions can be used as markers for phylogenetic reconstruction in a model cell culture system. Comparison of DNA copy number evolution across sublines revealed different patterns of genome organization, which supported the overall evolutionary history reconstructed using transposable element insertions. Analysis showed that ongoing transposition in cell culture is dominated by episodic activity of a small number of retrotransposon families. This study demonstrates that substantial genome evolution occurs during long-term Drosophila cell culture, potentially impacting the reproducibility of experiments that do not control for subline identity.

Identifying the causes and consequences of assembly gaps using a multiplatform genome assembly of a bird-of-paradise

Towards complete and error-free genome assemblies of all vertebrate species

Summary: The Vertebrate Genome Project and the international Genome 10K consortium have collaborated to generate high-quality genome assemblies for 16 species representing six major vertebrate lineages, leading to new biological discoveries. Long-read sequencing technologies are essential for maximizing genome quality, and addressing complex repeats and haplotype heterozygosity are crucial for reducing assembly errors and improving completeness of reference genomes. The lessons learned from this project have paved the way for the Vertebrate Genomes Project (VGP), an international effort to generate high-quality, complete reference genomes for all known vertebrate species.
