Identifying Possible AChE Inhibitors from Drug-like Molecules via Machine Learning and Experimental Studies

Trung Hai Nguyen et al.

Summary: In this study, a machine learning model was trained to identify potential inhibitors of AChE. Experimental validation and atomistic simulations were used to understand the binding process. The results identified two highly potent AChE inhibitors that may be able to cross the blood-brain barrier.

Implementing and Assessing an Alchemical Method for Calculating Protein-Protein Binding Free Energy

Dharmeshkumar Patel et al.

Summary: Protein-protein binding is crucial for biological processes, and accurately estimating the change in binding free energy is important for answering biological questions. While nonrigorous free-energy methods are faster, rigorous alchemical molecular dynamics-based methods are more accurate.

Potent Noncovalent Inhibitors of the Main Protease of SARS-CoV-2 from Molecular Sculpting of the Drug Perampanel Guided by Free Energy Perturbation Calculations

Chun-Hui Zhang et al.

Summary: Starting from known drugs, the study redesigned perampanel into potent noncovalent inhibitors of SARS-CoV-2 main protease with ca. 20 nM IC50 values. Free-energy perturbation calculations and high-resolution X-ray crystal structures guided the design efforts and rapid development of effective analogues. Cell-based antiviral assays confirmed the potential of the compounds for COVID-19 treatment, highlighting the power of computational chemistry in drug discovery.

Benchmark of Popular Free Energy Approaches Revealing the Inhibitors Binding to SARS-CoV-2 Mpro

Son Tung Ngo et al.

Summary: The COVID-19 pandemic caused by the SARS-CoV-2 virus has led to millions of deaths globally. Developing an effective therapy targeting the main protease (Mpro) of the virus is urgent, with different methods used to calculate ligand-binding affinity to SARS-CoV-2 Mpro. Results suggest that Vina is more accurate in docking calculations, while FEP is the most accurate free energy method.

Predicting the Relative Binding Affinity for Reversible Covalent Inhibitors by Free Energy Perturbation Calculations

Vinicius Bonatto et al.

Summary: Covalent inhibitors play a central role in drug discovery projects, especially in the current pandemic situation, with a focus on inhibiting viral proteases or human proteases. This study evaluated the suitability of free energy perturbation (FEP) calculations as a tool for predicting the binding affinity of reversible covalent inhibitors of hCatL, demonstrating FEP as a powerful predictor tool in developing and understanding the activity of reversible covalent inhibitors.

Computational estimation of potential inhibitors from known drugs against the main protease of SARS-CoV-2

Nguyen Minh Tam et al.

Summary: The COVID-19 pandemic caused by SARS-CoV-2 continues to spread globally despite vaccine programs, leading to a high number of daily cases and deaths. A computational screening method identified 27 compounds that strongly associate with SARS-CoV-2 Mpro, with seven top leads including daclatasvir. The potential use of these drugs in COVID-19 therapy is discussed.
