Genomic variants affecting homoeologous gene expression dosage contribute to agronomic trait variation in allopolyploid wheat

Fei He et al.

Summary: This study reveals the impact of genetic variants leading to biased expression of homoeologous genes in hexaploid wheat on agronomic traits. It shows that the variation in homoeolog expression dosage is largely influenced by cis-acting variants, which have predictive value for yield-related traits and may have been impacted by breeding for increased productivity.

Polyploidy before and after domestication of crop species

Takashi Akagi et al.

Summary: Recent advances in genomics have provided answers to the role of polyploidy in crop species. Polyploidy explains the environmental robustness in agroecosystems and contributes to advantageous traits in polyploid crops. The rapid progress in genomics and genetics will aid in functional studies of under-studied polyploid crop species.

Metal accumulation and its effect on leaf herbivory in an allopolyploid species Arabidopsis kamchatica inherited from a diploid hyperaccumulator A. halleri

Rie Shimizu-Inatsugi et al.

Summary: Excessive metal ions in soil can be toxic to plant species, but can also aid in plant survival by providing elemental defense against herbivores and pathogens. This study compared the accumulation levels of zinc and cadmium in the allotetraploid A. kamchatica with its diploid progenitors, finding that A. kamchatica had intermediate levels of zinc accumulation and lower levels of cadmium compared to its progenitors. Field experiments showed that A. kamchatica had a lower level of elemental defense compared to the hyperaccumulator progenitor A. halleri, consistent with its lower metal accumulation levels.

Stefan Milosavljevic et al.

Summary: ARPEGGIO is a workflow for analyzing epigenetic data in allopolyploids, utilizing the EAGLE-RC read classification algorithm to address sequence similarity challenges among parental genomes. This workflow offers automation and a complete set of analyses starting from raw WGBS data to outputting a list of genes showing differential methylation, ensuring reproducibility with simple set up and interpretation. ARPEGGIO stands out as the only workflow supporting polyploid data, as shown through its performance evaluation and agreement with published results.

Marion C. Muller et al.

Summary: The emergence of new fungal pathogens through hybridization poses a serious challenge to agriculture, especially with the discovery of a new mildew form affecting triticale crops. Lineage-specific effectors in the hybrid genome play a crucial role in host adaptation in triticale mildew, highlighting the negative implications of pathogen hybridizations on resistance breeding.

Gradual evolution of allopolyploidy in Arabidopsis suecica

Robin Burns et al.

Summary: Arabidopsis suecica is a natural allotetraploid species formed through hybridization of Arabidopsis thaliana and Arabidopsis arenosa. Despite the lack of major genomic changes, changes in the meiotic machinery and cyto-nuclear processes suggest gradual adaptation to polyploidy. The absence of a genome shock and the presence of upregulation of certain genes in the A. thaliana and A. arenosa subgenomes indicate subsequent evolution in A. suecica.

Homoeologous gene expression and co-expression network analyses and evolutionary inference in allopolyploids

Guanjing Hu et al.

Summary: This study presents an analytical workflow using cotton genus as an example to evaluate various bioinformatic methods at different stages of RNA-seq analysis for understanding polyploid expression evolution. The findings suggest that EAGLE-RC and GSNAP-PolyCat quantification pipelines outperform others, representing homoeolog expression and co-expression divergence well. This work highlights the importance of examining homoeolog read ambiguity to avoid potential artifacts affecting the understanding of duplicate gene expression in polyploids.

Polyploidy: an evolutionary and ecological force in stressful times

Yves Van de Peer et al.

Summary: Polyploidy is hypothesized to play a role in both evolutionary dead-ends and diversification. Research suggests that whole-genome duplications may be linked with extinction events or global changes, while polyploids thrive in harsh environments. Biotic interactions, particularly with pathogens or mutualists, have differing effects on polyploids compared to nonpolyploids. Stress response is identified as a key factor in the establishment and success of polyploidy.
