A comparative analysis of complete chloroplast genomes of seven Ocotea species (Lauraceae) confirms low sequence divergence within the Ocotea complex

Dimitrij Trofimov et al.

Summary: This study presents the complete chloroplast genome sequences of seven Ocotea species. The genomes show similarities in size, gene content, and gene order. The LSC and SSC regions are more variable, and leucine, isoleucine, and serine are the most frequent amino acids encoded. The Ocotea species are found to be closely related to Cinnamomum sensu lato, and the sequence divergence among them is lower compared to other closely related genera.

Phylogenomic analyses highlight innovation and introgression in the continental radiations of Fagaceae across the Northern Hemisphere

Biao-Feng Zhou et al.

Summary: This study reveals the evolutionary history and evidence of adaptive introgression in the Fagaceae family through the analysis of nuclear and plastid genomes. Innovations related to seed dispersal triggered large-scale diversification, and white oak diversification further spread across continents.

Out of Sight, Out of Mind: Widespread Nuclear and Plastid-Nuclear Discordance in the Flowering Plant Genus Polemonium (Polemoniaceae) Suggests Widespread Historical Gene Flow Despite Limited Nuclear Signal

Jeffrey P. Rose et al.

Summary: Research utilizing various methods to analyze phylogenomic data from the Polemonium genus found widespread discordance among nuclear loci, which can be explained by both incomplete lineage sorting and reticulate evolution. The histories of organellar genomes showed strong discordance with the inferred species tree from the nuclear genome, with only one case of discordance attributed to detected introgression events.

Comparative Chloroplast Genomics and Phylogenetic Analysis of Zygophyllum (Zygophyllaceae) of China

Ling Zhang et al.

Summary: The study sequenced chloroplast genomes of Zygophyllum and Peganum from China, revealing smaller cp genomes in Zygophyllum with similar structure and gene content, but some differences at the molecular level. Highly variable intergenic spacers and cpSSR markers were identified in Zygophyllum, providing insights for future research on genetic diversity and relationships. The phylogenetic analysis supported the division of Chinese Zygophyllum into herbaceous and shrubby clades and addressed taxonomic questions within the genus based on molecular and morphological evidence.

Research Progress in Plant Molecular Systematics of Lauraceae

Yongjing Tian et al.

Summary: Lauraceae, a large family of woody plants with high ecological and economic value, has long been controversial in terms of tribal and generic division and phylogenetic relationships. Recent studies on the molecular phylogeny of Lauraceae have shifted focus from morphology to molecular systematics, particularly within the Cinnamomeae, Laureae, and Perseeae tribes known as 'the Core Lauraceae'. By utilizing gene fragments, chloroplast genomes, and DNA barcoding analyses, progress has been made in clarifying the phylogenetic relationships and controversies within the Core Lauraceae, as well as the development of chloroplast genomes and DNA barcodes. Further research utilizing whole genome analysis and different inflorescence types is suggested to enhance understanding of the phylogenetic relationships and taxonomy of Lauraceae.

A 313 plastome phylogenomic analysis of Pooideae: Exploring relationships among the largest subfamily of grasses

Lauren M. Orton et al.

Summary: This study analyzed 313 plastid genomes of Poaceae, focusing on the relationships among the subfamily Pooideae. Results showed that including alignment gaps in plastome analyses can lead to incorrect interpretations of complex relationships among taxa. The recommendation is to strip alignment columns of all gaps in large-scale plastome datasets to increase pairwise identity.

The chicken or the egg? Plastome evolution and an independent loss of the inverted repeat in papilionoid legumes

Chaehee Lee et al.

Summary: The plastid genome in leguminous plants shows structural evolution and variation, with the subfamily Papilionoideae, containing most agricultural legumes, contributing significantly to this variability. Recombination between direct repeats associated with ycf2 leads to plastome heteroplasmy. While loss of the typical plastome inverted repeat (IR) is uncommon outside of the IR-lacking clade (IRLC), exceptions like genistoid taxa do exist. The role of IR and non-IR repeats in plastome change progression is explored.
