Characteristics, origin, and potential for cancer diagnostics of ultrashort plasma cell-free DNA

Irena Hudecova et al.

Summary: Current evidence suggests that plasma cell-free DNA (cfDNA) is fragmented around 166 bp. A novel population of ultrashort plasma cfDNA fragments centered at 50 bp was discovered, showing higher relative abundance in healthy individuals compared to cancer patients. These ultrashort cfDNA fragments map to accessible chromatin regions of blood cells, particularly in promoter regions with the potential for G-quadruplex DNA secondary structures. G4-positive promoter chromatin accessibility is significantly enriched in ultrashort plasma cfDNA fragments from healthy individuals relative to cancer patients.

Tissue-Specific Methylation Biosignatures for Monitoring Diseases: An In Silico Approach

Makrina Karaglani et al.

Summary: This study established a computational pipeline for analyzing high-throughput methylome datasets to identify methylation fingerprints associated with breast cancer, osteoarthritis, and diabetes mellitus. Differential methylation analysis was performed to identify differentially methylated genes (DMGs) related to the diseases. Machine learning was then used to build biosignatures with high performance and low feature numbers. These biosignatures were able to discriminate between different diseases and were validated in liquid biopsy.

Summary: This study introduces uscfDNA-seq, a single-stranded cell-free DNA sequencing pipeline that reveals a population of ultrashort single-stranded cell-free DNA in human plasma. The ultrashort cell-free DNA is primarily single-stranded and is distributed evenly across chromosomes, with a similar distribution profile over functional elements as the genome, suggesting a possible terminal state of genome degradation.
