Syed Umair Ahmad et al.

Summary: This study investigated the mutations in the full-length genomes of 157 SARS-CoV-2 isolates and its Delta and Omicron variants. The study identified several mutations in different genes and observed specific features in the Delta and Omicron variants, such as protein shape and genomic gaps. The findings of this study provide insights for vaccine design and further understanding of the genomic study of these viruses.

Comprehensive in-silico analysis of damage associated SNPs in hOCT1 affecting Imatinib response in chronic myeloid leukemia

Ismael Soltani et al.

Summary: In this study, potentially damaging nsSNPs in the hOCT1 gene were identified and the possible structural-functional relationship of high-confidence nsSNPs was established through genetic analysis. Differences between mutant type amino acids and wild-type amino acids were revealed, and three highly deleterious mutations that may alter protein structure were discovered. These results provide valuable insights into the impact of uncharacterized nsSNPs and their association with Imatinib resistance in CML.

A comprehensive in Silico analysis of the functional and structural impact of single nucleotide polymorphisms (SNPs) in the human IL-33 gene

Sara Falahi et al.

Summary: IL-33 gene has been associated with a vast variety of inflammatory disorders, and identifying functional SNPs from a pool of both functional and neutral SNPs is a major challenge. This study used bioinformatics predictive tools to predict 5 potentially deleterious nsSNPs and 22 ncSNPs in the IL-33 gene for future genetic association studies.

CADD-Splice-improving genome-wide variant effect prediction using deep learning-derived splice scores

Philipp Rentzsch et al.

Summary: The study compared several machine learning methods that score variant effects on splicing using an experimental dataset, integrating the best methods into general variant effect prediction models and evaluating the impact on the classification of known pathogenic variants. The inclusion of splicing DNN effect scores substantially improved predictions across multiple variant categories in the new CADD-Splice model, without compromising overall performance.

Highly accurate protein structure prediction with AlphaFold

John Jumper et al.

Summary: Proteins are essential for life, and accurate prediction of their structures is a crucial research problem. Current experimental methods are time-consuming, highlighting the need for accurate computational approaches to address the gap in structural coverage. Despite recent progress, existing methods fall short of atomic accuracy in protein structure prediction.

In silico analysis of deleterious SNPs of human MTUS1 gene and their impacts on subsequent protein structure and function

Liza Teresa Rozario et al.

Summary: The down regulation of MTUS1 gene is associated with various cancers and human diseases, and alterations through nsSNPs can potentially damage protein structure or function. This study analyzed the nsSNPs of the MTUS1 gene and identified 5 nsSNPs that are potentially damaging due to their ability to affect protein stability.

An Autism-Associated de novo Mutation in GluN2B Destabilizes Growing Dendrites by Promoting Retraction and Pruning

Jacob A. Bahry et al.

Summary: Mutations in the GRIN2B gene lead to autism spectrum disorders, with a GluN2B variant affecting dendrite morphogenesis by shifting branch growth towards retraction. Mutant neurons exhibit increased pruning of dendritic branches despite forming new branches at similar rates to wild-type neurons. This results in a nearly complete elimination of the net expansion of arbor size and complexity during developmental periods.

Genome-Wide Analysis of Codon Usage Patterns of SARS-CoV-2 Virus Reveals Global Heterogeneity of COVID-19

Saadullah Khattak et al.

Summary: The study found that there is relatively low codon usage bias in the global SARS-CoV-2 viral genome, primarily shaped by mutation pressure with marginal selection pressure. Different viral strains originating from different lineages at the same geographic location suggest diverse root ancestries of global genomes.
