Systematic decomposition of sequence determinants governing CRISPR/Cas9 specificity

Rongjie Fu et al.

Summary: The authors developed a high-throughput dual-target synthetic system to explore the sequence determinants of CRISPR/Cas9 specificity. They revealed sequence rules and developed a prediction model and a strategy for Cas9-based allele-specific editing. The study provides insights into the off-target effects of CRISPR/Cas9 and expands the application of allele-specific genome editing.

CRISPR/Cas9 gRNA activity depends on free energy changes and on the target PAM context

Giulia I. Corsi et al.

Summary: This study identifies a range of optimal binding free energy change for efficient CRISPR/Cas9-mediated genome engineering. The authors show that gRNA efficiency is influenced by local gRNA-DNA interactions resulting from Cas9 sliding on overlapping PAMs. Incorporating the effects of local sliding with global off-targets helps identify highly specific and efficient gRNAs. The findings highlight the significance of accounting for local sliding in gRNA design and improve our understanding of Cas9-PAM compatibility and cleavage activation.

Genomic profiles and tumor immune microenvironment of primary lung carcinoma and brain oligo-metastasis

Zhengbo Song et al.

Summary: Through genomic and tumor immune microenvironment analysis of lung cancer patients with brain oligo-metastasis, we identified genetic features associated with brain metastasis as well as differences in immune environments. EGFR was found to be the most common driver gene. The TCR clonality was higher in BM compared to lung tumor, with lower levels of CD8+ TILs in BM but equivalent PD-L1 expression levels.

Tissue Specific DNA Repair Outcomes Shape the Landscape of Genome Editing

Mathilde Meyenberg et al.

Summary: The rapid progress of CRISPR-Cas9 technology has enabled genome editing for correcting genetic diseases, but further research is needed to understand and control desired editing outcomes in cells of different tissue origins. By integrating mapping of tissue-specific DNA repair processes, the implementation of precise and safe genome editing therapies for a larger variety of diseases can be fundamentally empowered.

CRISPAltRations: A validated cloud-based approach for interrogation of double-strand break repair mediated by CRISPR genome editing

Gavin Kurgan et al.

Summary: CRISPR systems enable targeted genome editing in various organisms through endogenous molecular pathways, and targeted genome resequencing can evaluate editing events. Building biological understanding into a novel analysis tool can improve results quality, and software validation shows superiority in annotating CRISPR-related events. Developing a user-friendly, cloud-hosted deployment allows non-bioinformaticians to use the software for resequencing analysis of CRISPR experiments.
