Ghost Lineages Highly Influence the Interpretation of Introgression Tests

Theo Tricou et al.

Summary: In evolutionary research, the presence of ghost lineages, which are extinct, unknown, or unsampled lineages, can significantly impact the detection of gene flow and identification of species. Simulation data shows that ignoring ghost lineages can lead to misidentification of donors and recipients, particularly when using distant outgroups.

Phylogenomic approaches to detecting and characterizing introgression

Mark S. Hibbins et al.

Summary: Phylogenomics has revealed the frequent occurrence of introgression across different species, and the development of methods for detecting and characterizing introgression from whole-genome sequencing data has played a crucial role in these discoveries. These methods range from simple tests to model-based approaches and utilize data across species to infer and characterize introgression. This article provides a detailed overview of the different signals of introgression in the genome and how current methods are designed to detect them. It discusses the strengths and limitations of these approaches, identifies areas for future development, and highlights the signals of introgression and the power of each method to detect them. The article concludes with a discussion on the challenges in inferring introgression and potential solutions.

A simulation study to examine the impact of recombination on phylogenomic inferences under the multispecies coalescent model

Tianqi Zhu et al.

Summary: This study conducted a computer simulation to examine the impact of recombination on several Bayesian analyses of multilocus sequence data. The results showed that recombination has little impact on species tree estimation, species delimitation, and estimation of population parameters, while higher recombination rates may affect parameter estimation, causing positive biases in introgression times and ancestral population sizes. However, species divergence times and cross-species introgression probabilities are estimated with little bias.

Rapid Radiation and Rampant Reticulation: Phylogenomics of South American Liolaemus Lizards

Damien Esquerre et al.

Summary: Understanding the reasons behind the heterogeneity among gene trees can improve the accuracy of species trees. This study examines the phylogenomics of a group of South American lizards and finds high levels of discordance between different types of DNA sequences, which can be attributed to extensive incomplete lineage sorting and introgression. These findings shed light on the historical processes that have influenced the evolution of these lizards in the context of Andean orogeny and glacial cycles.

Most Genomic Loci Misrepresent the Phylogeny of an Avian Radiation Because of Ancient Gene Flow

Dezhi Zhang et al.

Summary: Phylogenetic trees based on genome-wide sequence data may not always represent the true evolutionary history due to ancient gene flow, which can lead to erroneous reconstruction of species phylogenies. Smaller parts of the genome may provide more accurate relationships, as larger data sets are more likely to be affected by hidden reticulation histories caused by gene flow. This study emphasizes the importance of considering reticulation in phylogenetic reconstructions in the genomic era.

Multispecies coalescent and its applications to infer species phylogenies and cross-species gene flow

Xiyun Jiao et al.

Summary: The Multispecies Coalescent (MSC) model extends the single-population coalescent model to multiple species, allowing for estimation of species divergence times, population sizes, species trees, and inference of cross-species gene flow and species delimitation. This framework faces statistical and computational challenges, but research advancements are leading the way towards breakthroughs in the field in the next few years.
