Biophysics of Chromatin Remodeling

Summary: Nucleosomes, as carriers of epigenetic information and gatekeepers of genomic DNA, play a crucial role in the proper growth and development of eukaryotic cells. Chromatin remodelers actively reorganize nucleosomes through ATP-dependent mechanisms, with emerging evidence suggesting twist-based mechanisms for ATP-driven repositioning of nucleosomes along DNA. This review discusses core experimental findings and ideas that have shaped our understanding of how nucleosome sliding may be achieved.

Effects of H2A.B incorporation on nucleosome structures and dynamics

Summary: The H2A.B histone variant replaces the canonical H2A histone in nucleosomes, resulting in less compact nucleosome states with increased DNA accessibility. Molecular simulations show that H2A.B weakens protein interactions in the nucleosome, leading to more DNA opening at entry and exit sites. Free energy profiles demonstrate that H2A.B allows sampling of states with increased DNA breathing, stable on a timescale of hundreds of nanoseconds.

Structural basis of nucleosome transcription mediated by Chd1 and FACT

Summary: Structural and functional analyses of RNA polymerase II-nucleosome complexes reveal the mechanisms by which Chd1 and FACT facilitate Pol II transcription through nucleosomes with the presence of elongation factors Spt4/5 and TFIIS. Cryo-EM structures show Pol II transcription exposing histones bound by Spt5, releasing inhibitory DNA-binding region of Chd1, and generating unraveled nucleosomes binding FACT. These results suggest Pol II progression through nucleosomes activates Chd1, enables FACT binding, and triggers transfer of FACT and histones to upstream DNA.

Histone dynamics mediate DNA unwrapping and sliding in nucleosomes

Summary: Nucleosomes tightly wrap around 147 DNA base pairs with an octamer of histone proteins, and their dynamics enable DNA unwrapping and sliding. Molecular dynamics simulations revealed functional modes of nucleosome dynamics such as DNA breathing, unwrapping, twisting, and sliding. This study highlights the importance of nucleosomal DNA dynamics in chromatin conformational variability and the effects of chromatin modifications.
