Structure based virtual screening: Fast and slow

Alejandro Varela-Rial et al.

Summary: Virtual screening methods, such as molecular docking and physical-based molecular simulations, offer different advantages and limitations in drug discovery. While molecular docking provides fast results using approximations, physical-based simulations offer more accurate models but require expensive computing infrastructure. Both approaches are useful for solving different aspects of the drug discovery process.

Machine-learning scoring functions for structure-based virtual screening

Li Hongjian et al.

Summary: This review analyzed machine-learning scoring functions for structure-based virtual screening in the period 2015-2019, and compared their performance with classical scoring functions. Subsequent studies observed that machine-learning scoring functions were substantially more accurate and effective, and were also successfully used in prospective studies for discovering new binders with novel chemical structures.

Structural Insights into JAK2 Inhibition by Ruxolitinib, Fedratinib, and Derivatives Thereof

Ryan R. Davis et al.

Summary: The study presents a new methodology for large-scale production of JAK2 from mammalian cells, enabling the determination of crystal structures of JAK2 bound to drugs and derivatives for the first time. The results indicate the importance of shape complementarity for achieving highest activity of chiral and achiral inhibitors, which may facilitate the development of more effective JAK2 inhibitors.

Comparison of structure- and ligand-based scoring functions for deep generative models: a GPCR case study

Morgan Thomas et al.

Summary: Deep generative models have the potential to accelerate the identification of bioactive compounds, but commonly used ligand-based methods may introduce biases. This study demonstrates the advantages of using molecular docking to guide de novo molecule generation in terms of predicted affinity, novelty, and identifying key interactions between ligand and protein target.

PLIP 2021: expanding the scope of the protein-ligand interaction profiler to DNA and RNA

Melissa F. Adasme et al.

Summary: With the growth of protein structure data, the analysis of molecular interactions between ligands and their target molecules becomes increasingly important. PLIP, a tool for protein-ligand interaction profiling, has been successful in detecting and visualizing these interactions, with applications ranging from characterizing docking experiments to evaluating novel ligand-protein complexes. Additionally, PLIP has been extended to encompass interactions with DNA and RNA, demonstrating its utility in scenarios such as cancer drug targeting DNA and RNA-protein complexes associated with neurological diseases.
