How well does molecular simulation reproduce environment-specific conformations of the intrinsically disordered peptides PLP, TP2 and ONEG?

Lauren M. Reid et al.

Summary: Understanding the conformational ensembles of intrinsically disordered proteins and peptides (IDPs) in different biological environments is crucial for understanding their mechanisms and functional roles, as well as potential treatments for diseases. This study investigates the structural landscape of the PLP peptide using molecular simulation and experimental validation, and identifies the CHARMM36m and REST2 protocol as suitable for studying environment-specific IDP conformations.

Cu2+, Ca2+, and methionine oxidation expose the hydrophobic α-synuclein NAC domain

Rafael Ramis et al.

Summary: Alpha-synuclein, an intrinsically disordered protein, is associated with Parkinson's disease and other neurodegenerative disorders. Metal cations play a crucial role in influencing the aggregation propensity of alpha-synuclein, either by directly binding to it or catalyzing the production of reactive oxygen species. Molecular dynamics simulations reveal that metal binding or methionine sulfoxidation alters the conformational preferences of alpha-synuclein, leading to changes in its aggregation propensity.

Full structural ensembles of intrinsically disordered proteins from unbiased molecular dynamics simulations

Summary: The study demonstrates that enhancing the sampling using Hamiltonian replica exchange molecular simulation (HREMD) leads to accurate unbiased ensembles of intrinsically disordered proteins. Standard molecular simulation cannot reproduce small-angle scattering data as well as HREMD, highlighting the utility of the suggested approach.

Forcefield evaluation and accelerated molecular dynamics simulation of Zn (II) binding to N-terminus of amyloid-β

Summary: The study compared the performance of different forcefield and solvent models in describing the binding of Zn(II) to the N-terminus of amyloid-beta, finding certain combinations to be effective. Accelerated molecular dynamics simulations showed that Zn(II) imparts rigidity to the peptide, disrupting its secondary structure.
