clinker & clustermap.js: automatic generation of gene cluster comparison figures

Cameron L. M. Gilchrist et al.

Summary: Genes involved in biological pathways are often found in gene clusters, and comparing these clusters can provide valuable insights into their function and evolutionary history. To simplify the tedious process of comparing and visualizing gene cluster similarity, a Python tool called clinker and a companion JavaScript library called clustermap.js have been developed to automatically generate accurate, interactive, publication-quality gene cluster comparison figures from sequence files.

Discovery of novel secondary metabolites encoded in actinomycete genomes through coculture

Ji Hun Kim et al.

Summary: Actinomycetes are a valuable source of bioactive natural products, but many of their secondary metabolite biosynthetic gene clusters are silent or cryptic under normal laboratory conditions. To activate these dormant gene clusters, various approaches, including coculture, have been developed. Coculture shows promise in inducing novel secondary metabolite production from actinomycetes by mimicking ecological habitats. The current challenges include categorizing coculture partners and overcoming barriers to discovering new bioactive compounds.

Multiple strain analysis of Streptomyces species from Philippine marine sediments reveals intraspecies heterogeneity in antibiotic activities

Chuckcris P. Tenebro et al.

Summary: The marine ecosystem is a hotspot for discovering antibiotic-producing actinomycetes worldwide. This study isolated 92 strains of antibiotic-producing Streptomyces from marine sediments in the west-central Philippines, including possibly three new species. The highly diverse antibiotic-producing Streptomyces strains in Southern Antique suggest intraspecies adaptive characteristics resulting in outcompeting other bacteria through differential antibiotic production.
