Designing P. aeruginosa synthetic phages with reduced genomes

Diana P. Pires et al.

Summary: In an era where bacteriophages are considered as a promising therapeutic approach for dealing with antibiotic resistance, genetic modifications to enhance antibacterial properties present challenges due to limited DNA encapsulation capacity. By knocking out up to 48% of genes encoding hypothetical proteins from the genome of a newly isolated Pseudomonas aeruginosa phage, synthetic phages with smaller genomes were designed and assembled for the first time. Both in vitro and in vivo studies demonstrated that the knock-outs in phage genomes did not compromise antibacterial efficacy, suggesting that this strategy could facilitate the introduction of other genes of interest for future treatment of P. aeruginosa infections.

High-throughput fitness screening and transcriptomics identify a role for a type IV secretion system in the pathogenesis of Crohn's disease-associated Escherichia coli

Wael Elhenawy et al.

Summary: This study identified that adherent-invasive Escherichia coli (AIEC) require various metabolic pathways for efficient gut colonization, and a type IV secretion system (T4SS) contributes to their persistence in the gut and is enriched in isolates from Crohn's disease (CD) patients. It highlights the importance of genome-wide screens in understanding the infection biology of CD-associated bacteria lacking a defined genetic signature.

A genomic surveillance framework and genotyping tool for Klebsiella pneumoniae and its related species complex

Margaret M. C. Lam et al.

Summary: Kleborate is a tool designed for analyzing genomes of Klebsiella pneumoniae and its related species complex, aimed at supporting genomic surveillance and epidemiology in research, clinical, and public health settings. By applying Kleborate to analyze Klebsiella genomes, global trends in antimicrobial resistance and virulence can be highlighted as examples of what could be achieved by using this genomic framework within more systematic genomic surveillance efforts.

Gut microbiome pattern reflects healthy ageing and predicts survival in humans

Tomasz Wilmanski et al.

Summary: The study finds that as individuals age, the gut microbiome becomes increasingly unique, with this uniqueness strongly associated with microbially produced amino acid derivatives in the bloodstream. Healthy older individuals continue to show microbial drift towards a unique compositional state, while less healthy individuals do not. Retaining high levels of Bacteroides dominance or having a low gut microbiome uniqueness measure predicts decreased survival in a 4-year follow-up.
