Could graph neural networks learn better molecular representation for drug discovery? A comparison study of descriptor-based and graph-based models

Dejun Jiang et al.

Summary: This study compared the predictive capacity and computational efficiency of descriptor-based models and graph-based models for molecular property prediction. The results showed that descriptor-based models generally outperform graph-based models in terms of prediction accuracy and computational efficiency. SVM performs the best for regression tasks, while RF and XGBoost are reliable for classification tasks.

A curated diverse molecular database of blood-brain barrier permeability with chemical descriptors

Fanwang Meng et al.

Summary: The blood-brain barrier plays a critical role in predicting CNS drug development, and a large benchmark dataset called B3DB has been introduced to address limited diversity in existing studies. This dataset allows analysis of physicochemical properties of molecules, demonstrating similarities and differences between BBB+ and BBB- compounds.

Bioactivity descriptors for uncharacterized chemical compounds

Martino Bertoni et al.

Summary: Chemical descriptors encode the physicochemical and structural properties of small molecules and are at the core of chemoinformatics. The authors introduce deep neural networks capable of inferring bioactivity signatures for any compound of interest, even with little or no experimental information. Signatures relate to 25 different types of bioactivities and can be used as replacements for chemical descriptors in daily chemoinformatics tasks.
