agReg-SNPdb: A Database of Regulatory SNPs for Agricultural Animal Species

Selina Klees et al.

Summary: This study constructed a database containing regulatory SNP data for seven agricultural and domestic animal species, identifying a total of 10,623,512 rSNPs located within transcription factor binding sites, which affect the binding affinity of putative transcription factors.

Unravelling the Complex Interplay of Transcription Factors Orchestrating Seed Oil Content in Brassica napus L.

Abirami Rajavel et al.

Summary: The study revealed the crucial roles of TF families such as NAC, MYB, DOF, GATA, and HD-ZIP in seed oil content development, with their cooperative relationships and changes in gene expression profiles strongly associated with the differentiation of oil content between cultivars. These findings are significant for enhancing understanding of genetic programs in both cultivars and for developing new hypotheses for further experimental studies.

In Silico Identification of the Complex Interplay between Regulatory SNPs, Transcription Factors, and Their Related Genes in Brassica napus L. Using Multi-Omics Data

Selina Klees et al.

Summary: Regulatory SNPs (rSNPs) are a special class of SNPs that have a high potential to impact the phenotype by affecting the DNA-binding of transcription factors (TFs). This study used a multi-omics approach to monitor the regulatory interplay between rSNPs, TFs, and corresponding genes in different tissues of two Brassica napus cultivars with high and low oil content, identifying a total of 41,117 rSNPs and revealing their association with oil content. Enriched members of TF families such as DOF, MYB, NAC, or TCP were found to play important roles in regulating differential gene expression in tissues.

Regulatory SNPs: Altered Transcription Factor Binding Sites Implicated in Complex Traits and Diseases

Arina O. Degtyareva et al.

Summary: Many genetic variants affecting gene expression are found in the noncoding part of the genome, mainly through alterations in transcription factor binding. Advanced methods such as eQTL analysis and searching for allele-specific events in various sequencing data are used to identify regulatory variants and understand their functionality.
