Environmental integrons: the dark side of the integron world

Eva Sandoval-Quintana et al.

Summary: Integrons, known for their role in spreading antibiotic resistance in clinical settings, display a wide and hidden diversity in the natural environment, leading to questions about their broader role in bacterial adaptation. From the One Health perspective, they pose a threatening pool of resistance determinants.

Horizontal gene transfer and adaptive evolution in bacteria

Brian J. Arnold et al.

Summary: Horizontal gene transfer is a significant feature of bacterial evolution, with the potential to alter genomes but not all events may be biologically significant. Adaptive transfers can result in detectable signatures in genomes and increased transfer rates for genes with ecological relevance.

Predicting the taxonomic and environmental sources of integron gene cassettes using structural and sequence homology of attC sites

Timothy M. Ghaly et al.

Summary: Ghaly et al. used cassette recombination sites to predict the origins of antibiotic resistance cassettes spread by mobile integrons. They found that more than a quarter of all resistance cassettes have recombination sites that are structurally conserved among Xanthomonadales, Spirochaetes, and Vibrionales. Their research also demonstrated that the origins of resistance cassettes are associated with host environment rather than host phylogeny.

A genomic surveillance framework and genotyping tool for Klebsiella pneumoniae and its related species complex

Margaret M. C. Lam et al.

Summary: Kleborate is a tool designed for analyzing genomes of Klebsiella pneumoniae and its related species complex, aimed at supporting genomic surveillance and epidemiology in research, clinical, and public health settings. By applying Kleborate to analyze Klebsiella genomes, global trends in antimicrobial resistance and virulence can be highlighted as examples of what could be achieved by using this genomic framework within more systematic genomic surveillance efforts.

AMRFinderPlus and the Reference Gene Catalog facilitate examination of the genomic links among antimicrobial resistance, stress response, and virulence

Michael Feldgarden et al.

Summary: With the advancement of technology, in silico approaches to assessing AMR gene content have become possible. NCBI has developed a comprehensive AMR gene database and AMR gene detection tool, expanding the Reference Gene Catalog and releasing AMRFinderPlus to provide a more accurate means of identifying AMR genes and determining their relationship with phenotypes.

Interplay between the cell envelope and mobile genetic elements shapes gene flow in populations of the nosocomial pathogen Klebsiella pneumoniae

Matthieu Haudiquet et al.

Summary: Mobile genetic elements (MGEs) facilitate genetic transfer between bacteria by interacting with the cellular envelope, with capsules acting as the first barrier in some cases. Capsules drive gene flow among related serotypes, with phage predation leading to frequent capsule gene inactivation. Acquisition of conjugative plasmids is higher in isolates lacking functional capsules, and capsule inactivation by phage pressure may facilitate subsequent reacquisition by conjugation. This process of loss and regain rewires gene flow, particularly between chemically related serotypes, impacting the fitness of strains and potentially facilitating acquisition of antibiotic resistance genes.

Georgy Smyshlyaev et al.

Summary: This study identified that MGE-related YR proteins evolved by acquiring a specific domain essential for their mobility function, providing new insights for MGE recognition and annotation, as well as serving as a valuable resource for functional analysis of YRs and aiding computational tool development.
