Ecosystems monitoring powered by environmental genomics: A review of current strategies with an implementation roadmap

Technical limitations, conceptual issues, and diverse implementation strategies may contribute to the perception that routine application of this methodology is premature. Reviewing recent implementations, the strengths and limitations of four general implementation strategies for environmental genomics monitoring are discussed, with emphasis on the potential of integrating meiofauna and microorganisms into biomonitoring.

However, uncertainties such as potential inflation of diversity estimates due to contamination by pseudogene sequences and primer affinity to specific taxonomic groups remain. This study used four approaches to estimate OTU richness, Shannon's H', and phylum-level community composition, and found diversity inflation and taxonomic amplification bias in samples amplified from gDNA during PCR. PCR-free approaches are recommended when resolving community structure is essential for analysis.
