Enhancer-silencer transitions in the human genome

Summary: Dual-function regulatory elements, which act as enhancers in some contexts and as silencers in others, have been extensively studied in fruit flies but not in mammals. This study investigated these elements in the human genome and identified about 12,000 dual-function elements that are active in T cells and embryonic stem cells. Compared to regular silencers, these dual-function elements are under stronger purifying selection, enriched with disease-associated mutations and altered gene expression, and located near transcriptional regulators.

RedChIP identifies noncoding RNAs associated with genomic sites occupied by Polycomb and CTCF proteins

Summary: Nuclear noncoding RNAs (ncRNAs) play vital roles in gene expression and chromatin organization. In this study, we introduce a novel technique called RedChIP that combines RNA-DNA proximity ligation and chromatin immunoprecipitation to identify RNA-chromatin interactions mediated by specific proteins. Using RedChIP, we uncover a range of cis- and trans-acting ncRNAs enriched at Polycomb- and CTCF-binding sites, suggesting their potential involvement in Polycomb-mediated gene repression and CTCF-dependent chromatin looping. This protein-centric view provided by RedChIP represents an important tool for studying nuclear ncRNAs.

Summary: The modulation of chromatin structure and/or modification by Polycomb repressive complexes (PRCs) plays a crucial role in partitioning the genome and regulating gene activity. PRC2 enzymatic activity and its interaction with cofactors, DNA elements, histones, RNA, and effectors such as canonical PRC1 are intricately regulated to mediate gene silencing through mechanisms like chromatin compaction and histone deacetylation. Understanding the structural architecture and regulation of PRC2, as well as the molecular mechanisms of Polycomb-mediated gene silencing, has significant implications in biology and medicine.

An emerging explanation suggests that DNA, RNA, and proteins organize into 3D compartments in the nucleus to concentrate functionally related molecules, leading to the formation of condensates that partition the nucleus. This compartmentalization can result in non-stoichiometric molecular interactions and behaviors.
