clinker & clustermap.js: automatic generation of gene cluster comparison figures

Cameron L. M. Gilchrist et al.

Summary: Genes involved in biological pathways are often found in gene clusters, and comparing these clusters can provide valuable insights into their function and evolutionary history. To simplify the tedious process of comparing and visualizing gene cluster similarity, a Python tool called clinker and a companion JavaScript library called clustermap.js have been developed to automatically generate accurate, interactive, publication-quality gene cluster comparison figures from sequence files.

A Mycobacterial Systems Resource for the Research Community

J. A. Judd et al.

Summary: Functional characterization of bacterial proteins, especially in mycobacterial species, is challenging. However, the establishment of a resource using Mycobacterium smegmatis as a model organism aims to facilitate research in this area.

Pathogenic Determinants of the Mycobacterium kansasii Complex: An Unsuspected Role for Distributive Conjugal Transfer

Florian Tagini et al.

Summary: The study evaluated the genetic determinants leading to pathogenicity in members of the Mycobacterium kansasii complex. It found that Mycobacterium kansasii is the most frequent and most pathogenic species, while the other species are mostly colonizers. Genomic analysis showed that M. kansasii is the only species exhibiting a large genomic island encoding for 17 type-VII secretion system-associated proteins, while other species lack genes associated with the pathogenicity of M. tuberculosis.

ESX-1-Independent Horizontal Gene Transfer by Mycobacterium tuberculosis Complex Strains

Jan Madacki et al.

Summary: The study revealed that interstrain DNA transfer among tubercle bacilli is independent of a functional ESX-1 type VII secretion system, contrasting with the widely studied model organism Mycobacterium smegmatis. This finding provides new insights into the genetic events driving the pathoevolution of M. tuberculosis and challenges previous perceptions of HGT in mycobacteria, particularly for species lacking ESX-1 secretion systems.
