Summary: Chromosome rearrangements in aphids have led to a significant reorganization over the past 30 million years, resulting in the inability to determine chromosome homology between Aphidini and Macrosiphini tribes. Despite rapid sequence evolution, low gene expression, and high transposable element load, gene content of the aphid sex (X) chromosome remained unchanged. Blood-feeding hemipterans, despite being more diverged, have conserved synteny, suggesting that rapid evolution of genome structure may be a unique characteristic of aphids.

Phylotranscriptomic evidence for pervasive ancient hybridization among Old World salamanders

Summary: Hybridization can lead to genealogical signatures in an organism's genome, causing challenges for phylogenetic inference methods. A phylotranscriptomic approach was used to study the evolutionary history of the Salamandridae and test for inter-lineage introgression. The study identified introgression events among different lineages and proposed hypotheses on the evolutionary relationships within the family.

Summary: The phylogeny of drepanosiphine aphids sensu lato (s.l.) was reconstructed at the subfamily level for the first time in this study, revealing that these aphids are not a monophyletic group. Calaphidinae was also found to be non-monophyletic, with Saltusaphidinae nested within. Different groups of drepanosiphine aphids s.l. were identified to cluster together, suggesting their taxonomic status as subfamilies.

Dissecting Incongruence between Concatenation- and Quartet-Based Approaches in Phylogenomic Data

Summary: Topological conflict is common in phylogenomic data with concatenation and coalescent methods. This study found that around 30-36% of genes in animal and plant phylogenomic studies exhibit inconsistency between likelihood-based and quartet-based signals, leading to a higher likelihood score but lower quartet score in one topology compared to another. Inconsistent genes are more likely to show high levels of gene tree discordance and may not accurately recover either of the conflicting topologies. Removing inconsistent genes can improve accuracy in data sets with low levels of incomlete lineage sorting and gene tree estimation error, but may not always lead to topologically identical species phylogenies in data sets with higher levels of incomlete lineage sorting and gene tree estimation error.
