Disentangling selection on genetically correlated polygenic traits via whole-genome genealogies

Aaron J. Stern et al.

Summary: The study presents a method to infer polygenic adaptation and quantify transient selection on complex traits, showing improved power compared to current methods. The method is robust under various conditions and can control for correlated traits, attributing selection to causal traits with high power. Results from 56 human polygenic traits show signals of directional selection and widespread correlated response, with signs of selection on some traits previously reported as adaptive largely attributable to correlated response. The joint test reveals antagonistic selection increasing type 2 diabetes risk and decreasing HbA1c.

Sampling bias and model choice in continuous phylogeography: Getting lost on a random walk

Antanas Kalkauskas et al.

Summary: The author explores the effects of different model assumptions on phylogeographic inference and discovers that sample collection biases can strongly impact the quality of reconstruction. They suggest various strategies to counter these effects, but note that they come with additional computational burden. Additionally, they investigate the differences of various phylogeographic models and their suitability in different scenarios.

Sequencing of 53,831 diverse genomes from the NHLBI TOPMed Program

Daniel Taliun et al.

Summary: The TOPMed program aims to study the genetic architecture and biology of heart, lung, blood, and sleep disorders to improve diagnosis, treatment, and prevention of these diseases. Resources include a variant browser, genotype imputation server, and genomic and phenotypic data available through dbGaP. The study detected a large number of rare genetic variants, providing insights into mutation processes and recent human evolutionary history.

Hotspots of Human Mutation

Alex V. Nesta et al.

An ancestral recombination graph of human, Neanderthal, and Denisovan genomes

Nathan K. Schaefer et al.

Summary: Research shows that only 1.5% to 7% of the modern human genome is unique, with most genes coming from archaic hominins like Neanderthals. Over the past 600,000 years, modern humans have undergone multiple bursts of adaptive changes, primarily involving genes related to brain development and function.

Inferring Population Histories for Ancient Genomes Using Genome-Wide Genealogies

Leo Speidel et al.

Summary: The study introduces a fast and scalable approach, Colate, for inferring ancestral relationships between low-coverage genomes without requiring phasing or imputation. The method leverages sharing patterns of mutations dated using a genealogy to infer coalescence rates. By applying this approach to modern and ancient DNA samples, the research identifies dynamic population structure and gene flow between early farmers and European hunter-gatherer groups.
