The changing face of genome assemblies: Guidance on achieving high-quality reference genomes

Annabel Whibley et al.

Summary: The quality of genome assemblies has improved rapidly in recent years due to advances in sequencing technology, assembly approaches, and quality control. Exceptional quality genome assemblies have become important resources for ecological, conservation, evolutionary, and population genomics studies. Recommendations include using long-read sequencing, incorporating scaffolding approaches, and carefully evaluating genome assemblies.

The rise and fall of the ancient northern pike master sex-determining gene

Qiaowei Pan et al.

Summary: This study traced the evolution of sex determination in an entire teleost order through following the fate of a master sex-determining gene in northern pike, revealing that the gene originated from a gene duplication event 65 to 90 million years ago and remained sex linked on undifferentiated sex chromosomes for at least 56 million years in multiple species. Various independent species- or population-specific sex determination transitions, including the recent loss of a Y chromosome, were identified. Occasional sex reversals and genetic bottlenecks were proposed as non-adaptive explanations for sex determination transitions.

Locally Adaptive Inversions Modulate Genetic Variation at Different Geographic Scales in a Seaweed Fly

Claire Merot et al.

Summary: This study examines how chromosomal inversions shape genetic variation in a species across different environmental gradients, finding that these structural variants influence population differentiation and adaptation to environmental factors. The results highlight the importance of recombination in shaping adaptation to environmental heterogeneity at both local and large scales.

A genome-wide association study, supported by a new chromosome-level genome assembly, suggests sox2 as a main driver of the undifferentiatiated ZZ/ZW sex determination of turbot (Scophthalmus maximus)

Paulino Martinez et al.

Summary: The study using a new turbot genome assembly revealed genes and chromosomal regions involved in sexual dimorphism, ultimately identifying the sox2 gene as a potential key player in sex determination in this species. Additionally, besides the main QTL, the research found that other genetic and environmental factors may also control turbot sex determination in certain families.
