Phylogenomic Subsampling and the Search for Phylogenetically Reliable Loci

Nicolas Mongiardino Koch

Summary: Phylogenomic subsampling is a method of selecting small sets of loci from large genome-scale data sets for phylogenetic inference, often motivated by computational limitations or testing the robustness of phylogenetic results. This study reveals a predictability in the patterns of covariance of gene properties across different phylogenomic data sets and proposes a multivariate method to optimize phylogenetic signal while controlling for bias. Common subsampling approaches are found to introduce unintended effects in gene properties, and selecting loci at random is shown to be more effective than other methods.

The Implications of Interrelated Assumptions on Estimates of Divergence Times and Rates of Diversification

Tom Carruthers et al.

Summary: Research using simulation and analysis has found that when substitution rates, speciation rates, and extinction rates vary, the benefits of increased character and taxon sampling on parameter estimation accuracy are limited. Methodological assumptions are more likely to be violated, and limitations in the information content of the data become more important in complex cases.
