Meta-i6mA: an interspecies predictor for identifying DNA N6-methyladenine sites of plant genomes by exploiting informative features in an integrative machine-learning framework

Md Mehedi Hasan et al.

Summary: DNA N-6-methyladenine (6mA) is a crucial epigenetic modification responsible for various cellular processes. Accurate identification of 6mA sites is challenging in genome analysis, and existing machine learning models have limited practical application across different plant species. In this study, Meta-i6mA, combining 30 baseline models, performed exceptionally well in independent tests on Rosaceae, rice, and Arabidopsis thaliana, showing higher Matthews correlation coefficient values compared to existing predictors.

i6mA-stack: A stacking ensemble-based computational prediction of DNA N6-methyladenine (6mA) sites in the Rosaceae genome

Jhabindra Khanal et al.

Summary: This study proposes a machine learning technique to identify DNA N6-methyladenine (6 mA) sites in Rosa chinensis and Fragaria vesca. By using recursive feature elimination with cross-validation strategy to extract optimal feature subset from five different DNA sequence encoding schemes, a double layers of machine learning-based stacking model was trained to create a bioinformatics tool named 'i6mA-stack'.

Histone posttranslational modifications rather than DNA methylation underlie gene reprogramming in pollination-dependent and pollination-independent fruit set in tomato

Guojian Hu et al.

Summary: The majority of gene expression changes related to the flower-to-fruit transition in tomato were associated with changes in histone mark distribution rather than DNA methylation. Reprogramming of genes instrumental to fruit set correlated with histone posttranslational modifications rather than changes in cytosine methylation.

Poplar acetylome profiling reveals lysine acetylation dynamics in seasonal bud dormancy release

Xiaoli Liao et al.

Summary: This study investigates the impact of lysine acetylation on hybrid poplar dormant buds, revealing that Kac modification affects the activity of key enzymes in primary metabolic pathways. The results suggest that Kac of enzymes could be an important strategy for reconfiguration of metabolic processes during bud dormancy release.

Deep6mA: A deep learning framework for exploring similar patterns in DNA N6-methyladenine sites across different species

Zutan Li et al.

Summary: This study introduces a deep learning framework named Deep6mA for predicting DNA 6mA sites with high accuracy. The research reveals that DNA sequences containing 6mA sites show conservation across different species, and 6mA tends to occur at GAGG motifs and in the TATA box of the promoter.
