Design of biologically active binary protein 2D materials

Ariel J. Ben-Sasson et al.

Summary: By designing rigid interfaces, we have successfully generated binary layers co-assembled by two protein components, and experiments have shown that this material can rapidly form ordered structures in vitro and in cells. This design approach allows for customization and symmetry reconfiguration, enabling the formation of ligand arrays that can drive receptor clustering, downstream protein recruitment, and signaling.

Protein sequence optimization with a pairwise decomposable penalty for buried unsatisfied hydrogen bonds

Brian Coventry et al.

Summary: The paper introduces a new algorithm to penalize unsatisfied polar atoms in protein structures during design, efficiently reducing the number of buried unsatisfied polar groups. The method accurately penalizes unsatisfied polar atoms to avoid overcounting, and can be rapidly computed during protein design process.

Transferrin receptor targeting by de novo sheet extension

Danny D. Sahtoe et al.

Summary: The challenge of designing polar protein-protein interactions is addressed by a computational approach utilizing complementary geometrically matched beta strands. Specifically designed proteins successfully bind to the human transferrin receptor, enabling drug delivery across the blood-brain barrier. This design strategy offers a general approach for creating binders to protein targets with exposed surface beta edge strands.

Generation of ordered protein assemblies using rigid three-body fusion

Ivan Vulovic et al.

Summary: Protein nanomaterial design using rigid fusion of homo-oligomer and spacer building blocks generates user-defined architectures with more geometric solutions, optimized using the Rosetta software. Experimental validation confirmed the assembly states for 11 designs mostly comprising designed ankyrin repeat proteins, exploring their use in cryo-EM structure determination. The dual anchoring strategy reduced flexibility in the target-DARPIN complex, suggesting potential for cryo-EM structure determination of small proteins.
