ZNF410 Uniquely Activates the NuRD Component CHD4 to Silence Fetal Hemoglobin Expression

Summary: ZNF410 is a pentadactyl DNA-binding protein that activates only one gene, CHD4, in human erythroid cells. Loss of ZNF410 leads to decreased CHD4 levels and derepression of fetal hemoglobin genes, revealing their sensitivity to reduced CHD4 levels. The specific binding sites near the CHD4 gene provide the specificity of ZNF410's transcriptional activation in erythroid cells.

The UCSC Genome Browser database: 2021 update

A high-resolution protein architecture of the budding yeast genome

Summary: The study revealed the genome-wide architecture of chromatin-associated proteins and identified 21 meta-assemblages consisting of around 400 different proteins related to various processes such as DNA replication and transcription. Promoters associated with Pol II mostly evolved to have only a core promoter, while a small fraction evolved an architecture for inducibility. Surprisingly, interactions between sequence-specific transcription factors and TFIID were not detected, suggesting a different mechanism for gene regulation.

Base-resolution models of transcription-factor binding reveal soft motif syntax

Summary: This study introduces a deep learning model, BPNet, which utilizes DNA sequences to predict base-resolution chromatin immunoprecipitation (ChIP)-nexus binding profiles of pluripotency TFs. Interpretation tools were developed to learn predictive motif representations and identify soft syntax rules for cooperative TF binding interactions. Results show that Nanog preferentially binds with helical periodicity, and TFs often cooperate in a directional manner.

UniBind: maps of high-confidence direct TF-DNA interactions across nine species

Summary: This study processed around 10,000 ChIP-seq datasets to predict approximately 56 million TFBSs, supporting direct TF-DNA interactions for 644 TFs in multiple cell lines and tissues, and predicting over 197,000 cis-regulatory modules. The high-quality of TFBSs was reinforced by their evolutionary conservation, enrichment at active cis-regulatory regions, and ability to predict combinatorial binding of TFs.

Transcription factors: Bridge between cell signaling and gene regulation
