Improved metagenome binning and assembly using deep variational autoencoders

Summary: Despite recent advances in metagenomic binning, reconstruction of microbial species from metagenomics data remains challenging. Here we develop variational autoencoders for metagenomic binning (VAMB), a program that outperforms existing state-of-the-art binners in reconstructing near-complete genomes on simulated and real data. VAMB is able to separate closely related strains with high accuracy and showcase different geographical distribution patterns of human gut microbiome species.

Summary: CheckV is an automated pipeline for identifying closed viral genomes, estimating completeness of genome fragments, and removing host-related regions. By comparing sequences with a large database of complete viral genomes, CheckV assesses the quality of viral genomes assembled from metagenome data. Removing host contamination improves the accurate identification of auxiliary metabolic genes and interpretation of viral-encoded functions.

Comparison of the effects of single probiotic strains Lactobacillus casei Zhang and Bifidobacterium animalis ssp. lactis Probio-M8 and their combination on volatile and nonvolatile metabolomic profiles of yogurt

Summary: The study showed that a combination of Lactobacillus casei Zhang and Bifidobacterium animalis ssp. lactis Probio-M8 had additive effects on the production of metabolites in yogurt compared to using either probiotic alone. Adding Zhang alone increased certain nonvolatile components, while the combination of Zhang and M8 significantly affected a wider range of metabolic pathways. The findings provide insights into the differential effects of Zhang and M8 on the volatile and nonvolatile metabolomic profiles of yogurts.
