The effect of taxonomic classification by full-length 16S rRNA sequencing with a synthetic long-read technology

Jinuk Jeong et al.

Summary: This study compared sFL16S and V3V4 sequencing methods on human gut microbiota samples and found that sFL16S showed better resolution and identification accuracy at the species level. This indicates that the new sFL16S method is a suitable tool to overcome the weakness of the V3V4 method.

Simultaneous quantification of the most common and proteolytic Pseudomonas species in raw milk by multiplex qPCR

Christopher Maier et al.

Summary: Two triplex qPCR assays were developed for rapid detection and quantification of seven frequent and proteolytic Pseudomonas species in raw milk, along with a universal probe for total Pseudomonas counts. The assays showed high specificity and accurate quantification within linear detection ranges suitable for raw milk samples. Variability in species composition was observed in raw milk samples, with P. lundensis and P. proteolytica/P. gessardii being the predominant species detected.

Rumen microbiome structure and metabolites activity in dairy cows with clinical and subclinical mastitis

Yue Wang et al.

Summary: This study found that as the severity of mastitis increased, concentrations of rumen lactic acid, acetate, propionate, butyrate, valerate, and total volatile fatty acids were significantly decreased. In cows with clinical mastitis, there was an increase in bacteria related to intestinal and oral inflammation, while in subclinical mastitis cows, opportunistic pathogens and metabolites producing antibacterial compounds or having competitive inhibitory effects were increased. The results suggest a significant shift in ruminal microflora and metabolites during mastitis, with different patterns observed in cows with different udder health conditions.

Comparative Analysis of Milk Microbiomes and Their Association with Bovine Mastitis in Two Farms in Central Russia

Sergei Sokolov et al.

Summary: Bovine mastitis is a common disease in cattle farms in Russia, with Staphylococcus aureus, Aerococcus spp., and Streptococcus spp. dominating the microbial composition of milk samples. Interestingly, a potential antagonistic relationship between Staphylococcus and Aerococcus genera was observed, with the disappearance of Aerococcus genus indicating a transition to subclinical mastitis. Study results highlight the complex bacterial etiology of bovine mastitis and its implications for microbiology and veterinary medicine.

Amplicon-sequencing of raw milk microbiota: impact of DNA extraction and library-PCR

Annemarie Siebert et al.

Summary: The study found that selective lysis of eukaryotic cells and digestion of released DNA before bacterial lysis can increase the proportion of bacterial DNA in raw milk, optimizing the extraction process. Additionally, the number of cycles during library-PCR systematically altered results for species and beta-diversity, indicating that high cycle numbers should be avoided to limit PCR bias.

Primer, Pipelines, Parameters: Issues in 16S rRNA Gene Sequencing

Isabel Abellan-Schneyder et al.

Summary: Short-amplicon 16S rRNA gene sequencing is the preferred method for studying microbiomes, but the choice of primers, databases, and bioinformatics settings significantly influence the outcomes. It is important to independently validate results generated by different primer pairs and consider the impact of database discrepancies on taxonomic assignment accuracy. Appropriate amplicon truncation, thorough testing of processing pipelines, and the use of complex mock communities are crucial for accurate microbial composition analysis.
