GTree: an Open-source Tool for Dense Reconstruction of Brain-wide Neuronal Population

Hang Zhou et al.

Summary: A new open-source software called GTree has been developed to address the time-consuming process of neuron digital reconstruction from large datasets. GTree features an error-screening system for fast error localization in neuron branches and achieves high automation. The study shows that GTree is five times faster than widely used commercial software and applicable to large datasets.

Cellpose: a generalist algorithm for cellular segmentation

Carsen Stringer et al.

Summary: Cellpose is a generalist, deep learning-based segmentation method that can precisely segment cells from various types of images without requiring retraining or parameter adjustments. It was trained on a highly diverse image dataset and supports a three-dimensional extension. Software has been developed to support community contributions to the training data.

Deep learning-based point-scanning super-resolution imaging

Linjing Fang et al.

Summary: Point-scanning imaging systems are widely used for high-resolution cellular and tissue imaging, but optimizing resolution, speed, sample preservation, and signal-to-noise ratio simultaneously is challenging. The use of deep learning-based supersampling, known as point-scanning super-resolution (PSSR) imaging, can mitigate these limitations. PSSR facilitates high-resolution, fast, and sensitive image acquisition with otherwise unattainable resolution.

Histology-Based Average Template of the Marmoset Cortex With Probabilistic Localization of Cytoarchitectural Areas

Piotr Majka et al.

Summary: The rapid adoption of marmosets in neuroscience has led to a demand for 3D brain atlases, which has resulted in the creation of the Nencki-Monash template representing an average of 20 marmoset brains. This template allows for direct estimates of cortical areas, transformation to other marmoset brain templates, and integration with MRI and connectivity data. The combination of histology-based and MRI-based features makes this template valuable for future development of 3D brain atlases that consider variability in species.

A deep learning algorithm for 3D cell detection in whole mouse brain image datasets

Adam L. Tyson et al.

Summary: Mapping the spatial distributions of nervous system cells is crucial for understanding its function. Manual mapping is biased and time-consuming, but a new automated algorithm has been developed to detect neuronal somata in 3D brain images. This algorithm allows for rapid and unbiased mapping of cellular distributions throughout the mouse brain.
