Measuring DNA mechanics on the genome scale

Aakash Basu et al.

Summary: Mechanical deformations of DNA, such as bending, are common and have been implicated in various cellular functions. A high-throughput assay called 'loop-seq' was developed to measure DNA looping propensity and intrinsic cyclizabilities of DNA fragments across different genomic regions. The study found regions of low bendability in nucleosome-depleted regions, which affects nucleosome sliding and gene transcription. Overall, the study shows that local DNA mechanics have broad functional implications on chromatin organization and transcription.

Acute BAF perturbation causes immediate changes in chromatin accessibility

Sandra Schick et al.

Summary: In this study, the researchers found that chromatin alterations are established faster than the duration of one cell cycle when using the dTAG system to induce acute degradation of BAF subunits. Maintaining genome accessibility was shown to require constant ATP-dependent remodeling, as demonstrated through the use of a pharmacological inhibitor and a chemical degrader of the BAF complex.

Mammalian SWI/SNF continuously restores local accessibility to chromatin

Mario Iurlaro et al.

Summary: Chromatin accessibility, which involves transcription factor binding and nucleosomal reorganization, relies on the continuous activity of nucleosome remodelers. Inhibition of the remodeler complex leads to decreased accessibility and TF binding within minutes. The restoration of accessibility, nucleosome depletion, and gene expression upon inhibitor removal suggests that accessible chromatin is continuously regenerated in a cell-autonomous manner.

Studying transcription factor function in the genome at molecular resolution

Arnaud R. Krebs

Summary: About 7% of the human genome encodes cis-regulatory elements (CREs) that act as switches to regulate gene expression during organismal development. The challenge is to understand how transcription factors (TFs) interpret genetic information to influence gene expression patterns. The development of single-molecule footprinting (SMF) has aided in establishing the mechanistic interpretation of regulatory genetic information, and further advancements in single-molecule genomics (SMG) may impact our understanding of gene regulation mechanisms.
