Unique Clusters of Severe Acute Respiratory Syndrome Coronavirus 2 Causing a Large Coronavirus Disease 2019 Outbreak in Hong Kong

Kelvin Kai-Wang To et al.

Summary: After a period of calm, a significant COVID-19 outbreak occurred in Hong Kong in July 2020 following the easing of social distancing measures. Unique phylogenetic clusters of SARS-CoV-2 were identified among locally acquired cases, with majority of genomes belonging to the HK1 cluster, which is related to SARS-CoV-2 strains reported overseas.

A pooled testing strategy for identifying SARS-CoV-2 at low prevalence

Leon Mutesa et al.

Summary: To suppress SARS-CoV-2 infections, rapid identification and isolation are needed. Costly RT-PCR tests can be reduced by pooling subsamples, while maintaining sensitivity through parallel searches. This approach requires fewer tests and minimal delays in identifying infected individuals.

Pooled Saliva Specimens for SARS-CoV-2 Testing

Bidisha Barat et al.

Summary: Saliva testing showed high positive and negative agreement compared to nasopharyngeal swabs, especially for samples with moderate to high viral load. Pooling saliva specimens for testing exhibited decreased sensitivity compared to individual testing, but could still detect individuals with higher viral loads in an asymptomatic screening program. This method eliminates the need for swabs or viral transport medium and may improve screening compliance among individuals averse to nasal collections.

SARS-CoV-2: Comparative analysis of different RNA extraction methods

Cecilia Ambrosi et al.

Summary: This study compared the efficiency of RNA extraction using three different commercial kits and an in-house protocol for SARS-CoV-2 detection. The tested commercial kits can be used with modifications for rRT-PCR approaches, with some differences in RNA yields observed. The EXTRAzol reagent was found to be less efficient due to the phase separation principle.

Lessons learned 1 year after SARS-CoV-2 emergence leading to COVID-19 pandemic

Kelvin Kai-Wang To et al.

Summary: The lack of modern medical management and vaccines could lead to the COVID-19 pandemic reaching the levels of past deadly outbreaks like the 1894 plague and 1918-A(H1N1) influenza pandemic. The presence of multiple coronaviruses with pandemic potential in animals, coupled with environmental factors like the mixing and selling of wild mammals with poor hygiene practices in urban markets, pose a significant threat to global health. The emergence of new viruses and the challenges of mass testing, contact tracing, treatment, and potential development of vaccine-resistant virus variants highlight the importance of global preparedness in combating infectious diseases.

Performance of Nucleic Acid Amplification Tests for Detection of Severe Acute Respiratory Syndrome Coronavirus 2 in Prospectively Pooled Specimens

Hannah Wang et al.

Summary: Pooled nucleic acid amplification tests have the potential to increase the availability of testing for SARS-CoV-2 at a lower cost, but the impact of dilution on analytical sensitivity needs further characterization. Positive percent agreement (PPA) varied based on the number of pooled samples and factors like cycle threshold distribution and assay limit of detection, highlighting the complex nature of pooled testing strategies. Developing and validating stochastic simulation models can help estimate the effects of dilution on PPA and efficiency of pooled testing algorithms.
