Summary: Multiple sequence alignment is a preliminary task for estimating phylogenies. Existing methods may produce low-quality phylogenetic trees, and using multi-objective optimization can improve the alignment results. However, high-quality alignments may still fail to generate accurate phylogenetic trees. Therefore, a phylogeny-aware metric is needed to guide the selection of appropriate multi-objective optimization methods.
